I don't have an operable sub, but I put a tarp over any unsecured load in an uncovered trailer, and over any parts susceptible to damage on secured loads (boats, etc.). If I had a trailerable sub with dynamic seals that could be affected by road dust, as well as exposed acrylic viewports, I would cover it for travel, absolutely.
