You know, after I wrote that I thought to myself doing it under water would be the best way.  But that would mean the generator would have to submerge also.  If it was just slightly bouyant you could go underneth it and pull it down to the sub if the sub was sitting on the sandy bottom with a negative tank.  Sounds like a recipe for disaster !   Anyway once you pull the generator down and cinch it tight you could come back up and make the neccesary conections, fire the thing up and you're on your way !   Ya right !

Maybe have a big bumper cushion thing and cinch up tight and lock it into place and it would basically be a generator to power the electric propulsion motor.  Attaching two floating objects in the ocean would be extremely challenging to say the least but I'm sure there's a way to do it.
 

 
Hi, Brian - that's an idea that's been thrown around in commercial circles for years.
 
The solution seems to be a mating underwater.  Have you considered releasing your "big bumper cushion thing" at, say, twenty feet, anchored of course. When you're done you can re-mate with it at depth, tighten up and surface.
 
The pod could be a U-shape, with an upright guide pin at the bottom of the U that would nestle into a matching hole in your keel.
 
Making connections could be left for the surface (if you feel lucky) or you could devise your own for an underwater connection upon mating.
 
The description is easy, the connectors are not.  Ballast, electrics - now there's a challenge.
