I'd run the 36 volts from the pods. I'd rather have a 12 volt gel cell
or two for "house" loads; that way if you have an electrical problem
in the pods you still have power for all the house loads. In fact, in
the interests of redundancy, I'd keep both 12 volt house batteries
separate so you can run them separately or parallel and/or even charge
them through a regulator from the propulsion batteries in the pods.

I'd run the pods into the main hull separately too.

Back when I ferried aircraft overseas I used 12 volt HF radios but
most of the aircraft were 24 volt. I've still got a couple of heavy
duty converters that regulate 18-30 volts down to 12 volts. The modern
switching regulators are probably a bit more efficient.
