Yeah, sharing a submerged compartment with a gas engine!? Terrible what you can get people to do with enough money.

But maybe they had a reasonably sealed bulkhead between the crew and engine and that third pipe was for cabin ventilation? Popping up a periscope and gps antenna sounds good too.
