Paint the viewport seats if they aren't stainless.  When your assembling the viewport for the last time, put grease in the screw holes and grease the stainless steel bolts threads also.  The grease should coat the steel threads well enough.  Mine haven't shown any rust yet.  My sub has been in the water many times but it has always been fresh water, so far. 
 
I suppose you could use silicone instead of grease but it's going to be messy.

           If your flanges are going to be painted with epoxy couldn't you use some of that?    
 
I've been machining away on some viewports myself !

I'm building viewport seats for flat disc viewports like the ones in a K-350 coning tower. But I'm wondering about a little detail that folks surely have some practical advice on. The acrylic is to be retained by a screwed-down ring. With that arrangement, how do you avoid rust in the bolt threads? (my seats are not SS). I'm thinking I could use studs with nuts instead of bolts, though it wouldn't look nice. Or I could get fancy and use O rings to keep the threads dry. But everyone else seems to use ordinary SS bolts and I haven't seen rust streaks coming from them. How d'you manage that, are you just gooping the threads up with some sealant?
